Neck joint issue

I have the neck secured to the body and, as you can see,
it's protruding above the top. The channel is clear and center
line is good. Do I:

1. shave the back side of the tenon (without messing with
the set angle) to lower the neck flush to the top.

or

2. lengthen the holes in the neck block. There seems to be
be a small gap between the back of the mortoise where the
tenon meets it. So, this would drop it down enough to lower
the neck to the top.

As you suggested you can lengthen the holes to drop it in. If necessary you can shorten the tenon if you are hitting the back of the mortise. So basically a combination of both is OK if that is what it takes.

I agree with Tim and John -- Plus I would create a little gap were the tenon butts up against the mortise just to make sure it does not interfer with the tilt (set) angle. Have you shaved the heel cheeks so only the perimeter is touching the body? The is one of the secrets to producing a super tight gapless joint.

Ken....Can I use a file to shave the heel cheeks? It seems like that
might be easier to control than sandpaper...

You should use a very sharp chisel -- I have used a Dremel with a 1/4" bit but suggest a lot of practice first. You wan to end up with about 3/32" that actually touches the body
