The answer is -- unless its a huge distance or the board dives down with no clearance, it really does not matter (1/32, 1/16 1/8) -- your main concern is to get that straight line plane. Some Martin's are flat all the way to the bridge area. The point being once you have the neck set you can take measurements (as Dave Bagwill has suggested) and then determine required bridge thickness and saddle height (as Tim has demonstrated in another thread).

Bolted my neck to body. 1/32" gap on bass side at bottom of fingerboard to half that at top of neckblock. When I push the fingerboard straight I'm 1/64" off the soundboard. Treble side looks to be good when I push finger board straight it sits right on the body. Not sure what I should do. Hope it all makes sense. Its so darn close. Any thoughts welcome.

I took a very small amount off the neck cheek and doesn't seem to effect it. I don't want to lose that angle I know. Distance from top of frets at bridge area is 7/16" which I don't think matters.

If the finger-board simulator is laying flat on the extension area there is nothing wrong with the neck fit -- I'd say your FB is warped and likely needs to be glued in place
