Well, I tried thinning the TO and that seemed to bring out the spots even quicker. So I mixed some 2# shellac last night and intend to french polish the back. It's still a mystery to me, but oh well, maybe it's something I did without knowing it, maybe it's a fluke. The TO worked wonderfully over the rest of the guitar, so I just don't know. Better luck next time I hope:).
In the meantime, I've strung it up and have been playing it/getting the action and overall setup where I like it. I think it sounds great! It definitely sounds better than my Takamine and Yamaha. I'm very happy with how it turned out! It's such a joy to play! My father in law already asked for one, ha. I learned so much during the process, every step of the way. It was a ton of fun, and look forward to the next one...(already have a plan for #2 and 3). Thanks to all here who've encouraged and helped me out, and thank you Ken for putting together such a top notch kit!

Looks great ---- way to go!
That TO problem is certainly a mystery. If you strip it again I would recommend using a powerful solvent for wipe down, change rags and do it a couple of times-- acetone would be my choice. I've never seen anything like this before but it sure looks like contamination of some sort. I still suspect the abrasive (assuming it was the non clogging variety).

Way to go Josh!! It looks good and I'm happy for you that it plays and sounds good! The next one will be even funner. Yes, 'funner' is a word. Maybe...

Yes Dave it is a word, but it usually used in the context, "more funner".
Nice guitar Josh. What is #2 going to be?

Congratulations! I hope the FP goes well. Shellac is a good sealer so it may deal with whatever you have that caused the issue.
